I thought these were the same thing? Is this not the case? i know cats scent mark by clawing eg furniture and trees and by headrubbing but how is scent marking different from normal peeing? Is it different?

It is different. It's not just wee I think , some other stuff is involved with glands etc. Spraying is scent marking you find it up walls etc.
