It depends what kind of flu virus it is. Your vet will be able to do tests to ascertain that. If its calici, my understanding is they can rid themselves of the virus. If its herpes, then that lives in the nervous system and does reappear at times of stress, but there are things that you can try to control those outbreaks - l-lysine supplement is one of them, but thats for after she is well and you know what you are dealing with.
Cat flu does have conotations, but I went to a seminar where the herpes flu virus was discussed and as the speaker pointed out, probably the person sat next to you has the herpes virus and you wouldn't consider treating them as outcasts, so why do we do it with cats.
