It can take up to 6 weeks for their hormones to die down completely, during which time they are still potentially fertile and I would imagine a little confused. At the moment he probably still thinks he is an entire male, and is acting accordingly. The hair loss could be as a result of hormonal changes too.
I would put him back in his stud pen for a month or so, give yourself time to thoroughly clean the conservatory and get rid of the smell - urine off is supposed to be very good for completely removing the odour. Then introduce him back into the house hold gradually, seeing how he behaves. You could also try changing his litter to encourage him to wee in it for something like CatAttract (R&L Pet Products do both the litter and urine off).
I have to say I am shocked that a vet would suggest putting down a completely healthy cat. Even if you don't feel you can cope with him, there are people out there that are willing to take on problem cats and give them the full and long life they deserve. I personally think that at the moment he isn't a problem, he just needs time to adjust and give his hormones time to go.
