As you have noticed the colour and the smell since using puppy pads I suggest you try this. Get a clean puppy pad and pour a teacup of fresh water on it. Do you get a smell or discolouration? If you do, that's coming from the pad - I haven't used them so I don't know. But better to be sure the wee is the problem.
