Have you done the usual things i.e. fast for 24 hours and then feed solely chicken/white fish for a few weeks? Goats milk probiotic yoghurt added to the food? Protexin? a 3 day Panacur worming course?
Am just thinking of things as they spring to mind.

I agree, have you seen blood in the stool?
TF is a parasite that lives in the cat's colon and causes chronic foul-smelling diarrhoea. The cat may cycle in and out of bouts of diarrhoea to varying degrees - stools may be loose/mushy/runny/liquid/cow-pie-like, and may sometimes contain blood or mucous, and may be accompanied by gas. Otherwise, most affected cats are healthy. Studies show that this may very well be the cause of "undiagnosed" diarrhoea in cats.
TF is becoming more known to vets and breeders, but there are still many who are unaware of this parasite. Most vets will test for the "usual" suspects that cause diarrhoea (Worms, Giardia, Coccidia, etc.) Typically, the tests are Neg., and the diarrhea is chalked up to IBD (Irritable Bowel Disorder)and the cat is placed on a "special diet".
The following are a couple of very good links to information on TF and treatment:
