I suspect it's just cuz she's not been able to wash herself. When she goes for a wee is it hurting her, is she sitting in a different way to wee and therefore getting litter on her? Also, I think you'd be safe to remove the cone now, wasn't she done the end of last week? I don't think it's anything to be concerned about, when is she due to have the stiches removed?
